I was having a similar problem last year, mostly when doing shoulder presses and laterals. I can tell you what mine was, but you should show a trainer exactly what the problem is. Mine was a rotator cuff injury. I had to lay off all exercises that made it hurt, which were mostly presses, and do a specific exercise for it. It took a couple of months before I went back and even then they told me to lift light and only to a range of no pain. If I could only do laterlas half way then that was what I did until I got it healthy again. The exercise I was doing for it was holding my arm straight out from my shoulder and bending my elbow to 90 degrees so that my fist was facing forward. I held just a 2# db and lifted from that level position to straight up so that my fist was now in the air, but still at 90 degrees, keeping my upper arm level with my shoulder the whole time. I did 2-3 sets of 15 several times a week until I could press again with no pain. It was also just my right arm. I hope this helps and I hope you get some more suggestions.
