I read recently the WHO reccomends to eat no more than 40g of sugar a day. Does this include natural sugar in milk and fruits?

I think it is best just to be smart. If you have no problem now with that stuff, then fine. If however you find you are starting to put on weight with the additional naturally ocurring fruits you speak of, then you should drop back. Tnose natural sugars can cause problems also if overdone, bottom line here if body shape is your issue, these are calories. Too many calories of any kind will lead to weight gain.
Now there are better fruits than others. Anything that ends in berries(strawbeerries, blueberries, etc. are pretty good and have a high antioxidant value to boot) Apples limited can be good.
If you have or are prone to type 2 diabetes, then most all fruits will be off limits to you.
I make it a rule of thumb and tell my diabetic clients look for no more than 3 gr. of sugar per serving(and eat just one serving).

But isnt it only the fact that sugary things raise blood sugar levels rapidly that diabetics need to limit sugar intake? Meaning shouldn't low GI fruits like apples, grapefruit etc be ok?
