You can strengthen them.
But I personally feel that as far as shoulder injuries go, it is FAR more important to establish proper scapular function than rotator cuff health. Rotator disfunction is a form of scapular disfunction, but it is only one of the many that can occur. In addition, if you strengthen the scapula muscles, you will probably be in better position to prevent rotator cuff injuries.

i tore my right side. it was so bad, i coulnd't even throw a football. i was taking joint pills which made it go away but took a while. couple years later it came back and got some nambutone pills from a doctor which made it feel a lot better. safest thing to do is go light with high reps. doctor says it usually comes with age.

As for the scapula, it's tough to make general recommendations. Most often, the type of training done reflects any weaknesses within the individual.
However, somethings are good for everybody...
Push Ups
YTWL's
Any kind of scapular retraction
