over the past month I've ran 4-5 times a week on top of weight training just to maintain a generally decent level of cardiovascular health. Recently I started however to feel a progressively sharper pain in the upper quad muscle just where it hooks in with my pelvis when I get towards the end of my second mile. I usually run about 3.5 miles when I run, 1/2 mile warm up, and 3 mile core run. I do it on the treadmill and I set my 3 mile pace at about 7.0-7.5mph on the treadmill, start at 7, and slowly work up to 7.5 as I warm up more and more. I'm not sure what's causing this, I've started to pay more attention to stretching which is something I've neglected in the past but I would like to know if anyone can suggest on particular stretches for the mentioned area, or anything else I can do to elimate the pain as I'd like to get my 3 mile time down to 22-23 minutes by the end of may/beginning of June.

rectoris femoris i believe is the name of the muscle, the pain you are experiencing is common among alot of leg workouts etc, pushing to hard on squats etc... Check it out do a google on rectoris femoris there is a good site i was unable to find about it but this one is ok

more then likely you just need to rest and stretch your quads

Sometimes it is better to back off for a while and then ease back into it later after resting it and stretching.
