After losing over 9 stone in 2 years, I'm trying to follow the guides given by the web-site to build muscle, but I don't want to intake the amount of fat & calories that is recomemded daily (although I'm getting around the right amount of protein and carbo suggested) and undo the work I have acheived.Will this hinder my progress as I'm trying my best to get rid of the body fat I have left and fill the stretched and loose skin around my chest and abdo.

If you gradually increase your calories and stick to clean carbs, you should be alright. You have to give your body the materials to build new muscle.
