Lately when I have been working out the upper body, later in the sets I get a tightness in the back of my neck that is pretty painfull. It started when doing the wide grip pullups and I'm not sure what I did. I am thinking maybe I'm not breathing properly when I am struggling to get the last few reps out?

You are simply doing the exercise wrong. What you are doing is basically lifting with your traps and not the intended muscle group, the Lats. You are probably shrugging as you are pulling yourself up, I see this all of the time where I work. Concentrate on doing pulldowns on a machine and develop the proper technique and strength, then move on to the pullups.

When I first started working my upper body it was very painful in my neck area. But I didn't quit and the muscle adjusted to what I was doing. When working my traps I had to drop the weight and watch my form. Form is very important in all aspects of weight training.
