Get a bar pad, they are pretty cheap, it is a foam roll with a nylon cover that wraps around the bar and velcros shut.
Plie squats will target glutes and inner thigh, but not give you the same total leg and body training that barbell squats will. they are a good addition to your leg routine, but shouldn't replace bb squats.
Have someone check your bar placement, if you shrug up your traps and place the bar on them, then unshrug, the bar shouldn't place strain on your neck. Moving your hands farther out on the bar may alleviate some shoulder discomfort.

shrug does help.............have you tried front squats? YOu have to go lighter but its a whole diff kinda burn.

I've been having trouble with my shoulders/neck when doing BB squats - so in order to alleviate the strain, I have to reduce the weight :( :angry: I don't feel as if this is really productive... So I was reading about Plié squats in Oxygen magazine and they seem to target glutes quite nicely, and so I have tried them and they do seem to work, but will they be as effective as BB squats over the long run? Should I maybe just wrap a towel around the bar to help deal with the pain/strain?

I tried the towel around the bar but it did not help alot. I now have a bar pad as asimmer mentioned and it has never given me a problem since. Try one of those

The manta ray is a popular solution to that problem. I used one when i first started out, and I have no complaints at all. I just like the feel of the bar now though.
