According to my food logging software, on the average day I am hitting my recommended daily allowance for all vitamins and minerals except for two, Vitamin D (on which I am woefully low) and magnesium (around 65% of DV). Should I just get a supplement for these two or should I get a multivitamin that covers all vitamins and minerals? If I do the multivitamin is there any concern about having too high an intake on the other vitamins for which I am already having adequate intake?

Just keep in mind that the RDA is the minimum required to keep you from getting scurvy and those other things that come with malnutrition. Just kidding, sort of. The RDA is the minimum and I think most of us wouldn't be hurt by supplemental vitamins/minerals if nothing else.
Yeah, RDA values are the minimum required to prevent deficiency. Often times, higher levels will offer more benefits. If you get a multi, try to get one without iron (since you are male), since males produce plenty of it on their own. Iron turns toxic at too high of levels.
